header, footer, sideboxes, link from different directory

HELP!!!! PLEASE!!! :)

As you know, the usual folder layout looks like this:

root/domain.com/

• admin
• includes
• templates- default_template
• my_template
• buttons
• common
• css
• images
• sideboxes
• templates

I've been playing with a tool I created, and I want to integrate it into my ZC...

I have MyTool (and assoc. folders) here:

root/domain.com/

• admin
• MyTool
• admin
• images
• includes
• music
• photos
• includes

I'm looking for a way to make the header/footer/sideboxes work with a logged in user, and hopefully integrate the users of MyTool with logged in users of my cart. Can anyone help with this, or lead me where to find what I need to know.

I'd like to be able to use the includes that are being used in my template.I don't know how to call them up from where they are. I don't know how to move them inside my template to get them to work correctly.

I tried using the ezpages, but that just didn't work either....
