All links to root directory

Hi,

I am feeling a bit stupid right now. I have been re-designing for 1.3.5 and most things are going well but all of a sudden every link I have in the store goes to my root directory (the store is in a sub-directory of the root). What have I done?

Thanks for your help

Rick
