SEO URL's not correct after upgrade

I upgraded from .5 to .8a and the SEO freindly URLs are not working correctly.

When you mouse over the catagory listings the status bar shows https://www.domamin.com/index.php?mainpage=index&cPath=8

But when you click on the link in the address bar it says http://www.domain.com/jewelry-c-8.html

What do I need to do to make the URLs search engine friendly in the links?

Does anyone know where this takes place? Is it in the .htaccess file?

Can some one tell me where to look so I can compare files?
