Deleted /extras/ files show in 1.3.8a, gone or not

These files are noted as deleted but they are still in the folder hierarchy:

/extras/ipn_test.php
/extras/ipn_test_return.php

Should they still be deleted or replaced instead?

Thanks in advance for new version, hoping for very little pain!
