upgrade shows two versions

I was running 1.3.7.1 but could not get paypal to function. Upgraded to 1.3.8 which fixed paypal, but incorrectly. I have two admin directories; original 1.3.7.1 and a new directory with 1.3.8 elements. No question 1.3.7 is running the show. Now I'm wondering the best way to upgrade.

Yes, that means you've upgraded your database but haven't upgraded your PHP files yet.

As I drilled through I noticed both 1.3.7 and 1.3.8 are running elements.
Mostly 3.7, however 'categories.php' edits from the 1.3.8 admin directory.
Will do a very careful transition...
