When I try to deduct an amount for returns etc, it messes the totals up.

Ahhh if only we knew what you meant by "it messes the totals up" (do fireworks shoot out of your computer screen perhaps??)
and if ONLY we knew what you are doing when you say "When I try to deduct an amount for returns etc"
Details of what you are trying to do, and what is the expected result you expect to see would be REALLY helpful.. Then finally if you could share DETAILS about what is ACTUALLY happening when you try to achieve this objective..

When I try and put a discount coupon in it messes the totals up. It applies the discount to the price of the product including vat, where the coupon should apply the discount to the order total, and then the vat should be recalculated based on the order total.
When I try and adjust a product quantity from 1 to 0, for example if one was returned, the totals get messed up. The totals are nowhere near what hey should be eg. The total could have been £100. A item worth £20 could have been returned, so the new total should now be £80, but instead it could be £35 or something odd.

Are you using the stock Zen Cart "tax" code to manage VAT (see this article)? Or are you using a 3rd party module?

Edit Orders does not apply the "coupon" itself, it calls the "ot_coupon" order total module (and the "ot_coupon" order total module applies the discount). In fact all the pricing other than product specific overrides (such as number, name, attributes, price, tax rate, etc) are handled 100% by the installed and enabled "order total" modules.
Can you check your settings for the "coupon" (including code, name, and text shown by Edit Orders)? Can you also check your settings for the "ot_coupon" Order Total module (especially sort order, include shipping, include tax, recalculate tax "method", and tax class)? Can you also provide a concrete example (including all data related to the order)?
